You're on the right track... You need to specify the cartridge ROM file(s) on the command line. For example, to run TI Invaders, you'd use a command like like this:
mess ti99_4a -cart ti-invag.bin -cart ti-invac.bin
The cartridges use 1, 2 or 3 files.
There's a nice front-end program called 99 Menu available on this site that makes all of this easier. You can find it on the emulator utilities page.
